Absolutely! Studio is not intended for proofreading PDFs. You should proofread the target PDF against the source PDF and make corrections or notes directly in the PDF.
In case the client wishes to have the same corrections in their TM, they should send you the translation in the format obtained from the translator (bilingual DOC(X), or TTX, or SDLXLIFF, or whatever they have).
