I know this is long after the issue has been posted here, but I am sure there are people like me who just came around this today and my answer might be useful because I just solved the problem.

After reading here and there, I came to the conclusion that Studio 2009 and Multiterm 2009 need Java 1.6.0_14 and Java 1.5.0_10 to work properly.

Go to Panel Control > Java and check the versions you have installed. If these are not the ones (in my case the 1.6.0_14 had been replaced by 1.6.0_3x), then erase it and replace it by the right one.

It can be hard to find older versions of Java, but you can try a site called oldapps or, even easier, I realized that Studio 2009 brings the exe itself. Check C:\Archivos de programa\SDL\Installers\SDLTradosStudio2009SP3\modules (or the equivalent in your system) and it should be there. Install it, re run Studio 2009 and it should work :)
